Why are the amino acids near the n and c terminus of proteins difficult to resolve by x-ray crystallography.

because the ends are usually at the surface of the protein and are flexible and thus "invisible" for X-ray. It’s similar like whit some loops, which are disordered until the substrate is bound 😉
