1. well I guess the enzymes could cut again if u dont, I dont remember how I did. Some enzymes can be stopped by for an example heating. you do best to download the manual to your enzymes

1-It is better as said by oppox, but sometimes heat inactivation is used followed by ligation in order to avoid loss of material during purification
2- The longer the fragment, the harder to insert it into a vector in a stable manner.
